Please can you advise whether there are any implications to my tennant registering his limited company to the flat that he is renting from me.

If you mean can you incur any liabilities, then no. The worst that can happen is that correspondence keeps arriving after the tenancy ends.

If its leasehold - check your head lease just incase there is a clause preventing it.

Is business likely to encourage frequent callers/deliveries to the property? Might upset the neighbours!

Merely having the property as a registered office should not do that. It does not signify that the property is being used for business purposes.
